Problem description in title.
Pause after skip forward fixed, a good thing. But stutters and out-of-sync audio on ATSC 3.0 streams back.
Everything restarted; very high performance wired network. ATSC 1.0 streams fine.

ATSC3 performance depends on the market. Which market are you in?
Boston.
This is a WGBH stream from WUNI in Marlborough, MA. I live three miles from the transmitter, line of sight access. This was never a problem until recently. It's an unencrypted HEVC stream.
So, is there anything I can supply to help debug this annoying issue?
FWIW, the ATSC 1.0 stream of WGBH (from a low-VHF transmitter much farther away) plays perfectly.
I realize regressions happen, but Channels is going through a bunch of bugs and retreats from stability. That's OK in an open-source product but not acceptable for a subscription product.
Is this behavior also occurring in the HDHomeRun app? (But it should be noted: on the Apple TV HDHR's app uses their internet servers to transcode the audio stream into a different format.)
You could try capturing a bit of the stream and send it to them:
ATSC3 is a new technology. We are trying our best to support it, but each transmitter uses different settings and hardware. The experience you are getting in the app now is the best that's currently possible.
If the product is not meeting your needs and you're unsatisfied, you're free to find another product which is a better fit.
Not only this, it's all in a testing phase right now. The engineers for different regions and towers are literally turning knob, tweaking things, all to learn new things. It's completely unstable in all the definitions of stability. ATSC 3.0 is barely a technology asking to be used. There have just been some tuners introduced in order for these tests to take place.
ATSC3 is a completely unstable and not ready technology. As @tmm1 said, we've done our best to help everyone be able to take part in this early adoption, but everyone's mileage will vary.
Will do.
