I seem to be missing these channels using YouTube with TVE: MTV2, MTV Classic, Nickelodeon, and Nicktoons. For some reason, Nick Jr. and all other expected channels do show.
Something special I need to do?
Not all channels in your YouTube TV package are available via TV Everywhere, which is the system that Channels uses. MTV2, Nick, etc. don’t offer TVE streams. See here: Channels Support - TV Everywhere Availability

It’s up to the network as to whether they participate in TVE or not. FWIW I also agree it’s odd that NICKjr is participating in TVE and Nick isn’t.
Also, a little odd that MTV is okay on Hulu Live/TVA but not YouTube/TVA
Also up to Network and carrier. Those decisions are hammered out during contract negotiations. There are quite a few oddities like this. I have found personally that Hulu provides the most access to networks my family is interested in via TVE.
The last sudden rate increase got me looking around.
