I appear to have some extra channels. (3.1, 3.2, 3.3, 3.4) They only show on the web page, not in the android app.

If they're not on the hdhr page then your tuner is not able to access them. Sounds like it did a background scan and decided the signal was not strong enough. The DVR will notice eventually and remove guide data for those channels.
