If we remove commercials and refresh metadata, will refreshing metadata recalculate the checksum?

Do you mean you are editing the file and then placing it back in the same place as the recording was? I believe you should be placing the edited recording in your imports folder.
Yes, that's right, basically replacing the original recording with the edited one. @chDVRuser explained the process one time and I like it. This is great because you still have information about the recording (channel, date, time, etc.) and it's still in the DVR database. So if the same program airs again, it will not be recorded a second time.
Channels DVR has made progress with matching imports with Gracenote data but I don't know if I would trust it 100%. There might still be a possibility that Channels will not match an import with a scheduled recording and you might end up with 2 copies of the same program.
Just answered my own question.
It does update the file checksum after I refresh metadata.
I used to do this all the time when a recording off cable was corrupted, so I just replaced the file with one I downloaded. (This was both with Tvheadend and Channels ... both just need a nudge to rescan the "recording".)
