How do I set the default to Re-record Deleted for all of the current passes and any newly added passes.

There currently is no way to set a default for that.
The only defaults that can be changed are on the web UI settings page under
Recordings & Passes Default options for recordings and new passes
which are Padding and Keep

I'm assuming you already know about the setting for one pass:
I'm not sure what happens if you enable it after you have already deleted episodes.

I'm not clear on the interaction between "Deleted" and "Watched". I want to re-record delete episodes, but not ones that have been marked watched.
Will just checking "Re-Record deleted episodes" do what I want, or will it start recording things I've already watched?
It will re-record any episode that was previous recorded and then deleted. It doesn't know anything about whether your watched them or not.
