Channels are missing one one Apple TV but another has them all. I tried refreshing the source but no luck. Any thoughts?
Does the TVE source have a check mark beside it on the settings page of the apple tv?
Yes, some channels are showing up. Some are missing that are showing up on another Apple TV.
Are the HDHRs in the same priority on both TVs?

I'll have to check that. The TVE could be at the bottom of the priority list. I will check that tonight. I thought it would still show up in the menu though wouldn't it? Or does Channels recognize duplicate channels that aren't under the same number?
I have run into some strange issues but turned out to be my problem. In one case in the Settings I accidentally disabled the wrong channels when removing some I did not want to see. On a second issue I had selected Favorites and some favorites were missing (opposite of first issue). Did not think order of source would affect it but sounds like it could.
Yes it will combine all duplicates regardless of channel number
